It does not seem to have the meaning "a lot of water has flowed under the bridge since then". ("Water under the bridge" is an English metaphor wherein there's some kind of conflict, but it was so long ago, it doesn't matter anymore [or something in that ballpark].)

My 《现代汉语词典》 says 水源很远,水流很长。比喻历史悠久。 (long history)

Other dictionaries mention long history too:

They all define it as implying 历史悠久.

Quite right.
A lot of our older expressions were fancifully interpreted.

文面是泰雅族源远流长的传统

保安宫的家姓戏源远流长,至少始于清末日据时代。

茶…更是一种源远流长的文化。

我与教廷邦谊源远流长,自1942年建交迄今。
