"in" missing in definition. Also the literal "in the chest" meaning seems rather rare/obscure, not the main sense of the phrase.

Yes, that's deliberate. It's a noun (名), not a prepositional phrase.

现代汉语规范词典
1. (名) 胸口里边 : 心里有些憋闷。
2. (名) 思想里; 头脑中 : 心里高兴 | 心里没谱儿。

New Age C-E
心里 (名)
1. the heart : 心里发疼 to feel pain in the chest
2. mind; heart : 把他从心里抹掉 to get him out of one's mind

Less common but not obscure. Dictionaries often give the concrete, physical sense of a word first, and then more abstract or figurative sense(s) after that. That's how they do it in the above references as well as others.
Diff:
- 心裡 心里 [xin1 li5] /chest/heart/mind/
# + 心裡 心里 [xin1 li5] /in the heart/in the mind/in the chest/
+ 心裡 心里 [[xin1li5]] /chest/heart; mind/
