1) "holding back differences"
Is that supposed to be
a) the lit. meaning? or
b) an attempt to convey "holding back expressions of difference of opinion"?

In any case, it's a nonsensical English expression that fails to convey the meaning of the Chinese.

I think it comes from a failure to comprehend expressions like 保留相異處 that are used in Chinese defs of 求同存异.
I think that in such definitions, 保留 probably means sth like LA's 3rd sense (暫且擱置;暫不處理).

2) "agree to differ"
This gloss ignores the 求同 part, which I think is the key part of the expression.

「這是非常好的現象,各個宗教求同存異,對人類文化思想環境的和諧有幫助,」李振英說,尤其宗教一向講求道德的實踐,與中國儒家傳統思想相合,就像在台灣,不管是佛、道、天主、基督,或是一貫道,都強調道德的重要,這也是正統宗教和只在求取個人私利求財改運的江湖術士的區隔所在。
"This is a very good phenomenon. Although each religion is unique, they are all working toward the same end," Li Chen-ying said. In particular, religion has constantly stressed the practice of morality, which fits in well with traditional Chinese Confucian thinking. In Taiwan the Buddhists, Taoists, Catholics, Protestants and Yiguandao devotees all stress the importance of morality.

空中大學公行系教授李允傑指出,未來談判議題,從兩岸金融監理、經貿協定、和平協定,到台灣的國際空間,所涉及的主權象徵愈高,複雜度也愈高;而現有「擱置爭議、求同存異」的默契,到底底線何在?我方宜及早因應規劃。
Li Yun-chieh, a professor in the Department of Public Administration at National Open University, notes that future negotiations will touch upon such issues as cross-strait financial supervision, an economic and trade agreement, a peace agreement, and Taiwan's freedom to operate in the international sphere. The more closely the question of national sovereignty is bound up with any particular issue, the more complex the negotiations become. The two sides currently have a tacit agreement to "shelve controversy and seek convergence," but what things are non-negotiable to the two sides? Taiwan needs to develop a clear position on this question.

答:開幕致詞時,我只見台下黑壓壓一片,據說有兩千多人。我開場引用杜甫的詩句:「人生交契無老少,論交何必先同調,」意思是,兩岸關係要「求同存異」,共同目標是尋求和平及穩定發展,異指的是馬主席所言:擱置主權爭議,務實面對分治局面。
A: When we were in session, I looked out toward the audience and saw only a mass of people, but I heard that there were more than 2000 people there. I quoted Du Fu during the forum: “Friendship transcends differences in age, so why must people agree on everything before they can become friends?” By this, I meant that when it comes to cross-strait relations we should “seek common ground but tolerate differences of opinion.” The collective goal is to seek peace and stable development. As for tolerating differences of opinion, it’s as KMT Chairman Ma put it: “Setting aside disputes about sovereignty, let’s pragmatically deal with the realities of partition.”
